臺灣日據時期之初,日方徵用不少廟地,將臺北城內相關公眾及廟宇建築移做他用,其中大天后宮接續被移作為辦務署廳舍,又改為總督府醫學校校舍、國語學校宿舍等。 大正元年(1912年)拆除台北府城大天后宮,建造兒玉後藤紀念館(今日國立臺灣博物館),以紀念前臺灣總督兒玉源太郎與民政長官後藤新平。
